Ok, so there is a bug with the Controller Box and the Receiver Box from Railcraft. I'm using them as a type of wireless redstone that doesn't have frequencies. As soon as I change something in their configuration and a block update happens, the configuration resets to what it was when I placed it. For what I'm trying to do, this isn't really a problem, as I just need the redstone transmitted, and the colour of the lights does not matter. But if you want to use Distant Signals, this can be a real pain. Just wanted to let SK know.
