So after a while I have finally figure out how to fix my big reactor. I had a setup that would automaticallytake the cyanite, convert it to blutonium, and put it back into the reactor. The first time I put 64 yellorium in it worked and consumed it all I was like sweet. After it all disapered and all that remained in the reactor was blutonium from the yelloriumns waste cyanite being converted. So I was like oh its almost out and put a stack more yelloriumn back in. Now it wouldn't take it and the reason why was because there was blutonium in the reactor. Even though I manually took out the blutoniumn there wasn't a full ingot still in the reactor meaning I couldn't get it out. What I did was let it run untill it all came out but that took a week (real time) because the less you have the less it drains. You may say just go and break the yellorium fuel rods or the reactor. #1 You can not break 1 block of the reactor to get rid of its fuel. You have to break the fuel rods to just get rid of the fuel inside. The worst part was I have a 7x7x7 reactor filled with liquid ender, So the parts and me would both fly everywhere because if you didn't know liquid ender teleports you randomly. So what I'm wondering if it is a bug that blutoniunm and yelloriumn can't go into the reactor or what. But if it is a bug can you fix it or at least add something to drain your reactor fully without having to break the fuel rods. (Thanks to Siioh for helping me out on this one he figured it out) So for everyone with a big reactor DO NOT make automated system to take cyanite out, convert it, and put it back in. I am pretty sure you can put blutonium in with yelloriumn already in just not the other way.

In the access port, shift-click the icon with the yellorium and an arrow on it. That ejects the fuel.
